Übercart runs on Drupal, so your site really has to be built on it for things to work as smoothly as possible.

Honestly, I'm not sure where you're coming from. I don't think the cart can be in the background. It's just as much a part of the site as a blog is. That said, you may be able to work with the Cart Links module to do what you want.
