Getting multiple images to be linked by thickbox requires the "rel" attribute on the thickbox link. When the thickbox script goes through the page looking for <a class="thickbox">, any of those that have the same rel will be linked together. In Ubercart, I added the node id of the product to that so multiple nodes on a page won't have all of their images linked together.
