If the deadline is like mine, I strongly suggest you to work on 5.x. You never know what can happen and, maybe a downloadable ubercart 6.x will not be out before the end of the summer, maybe the end of the year, don't know...

So you should develop for 5.x, and then upgrade. I hope there will have easy upgrade solution to jump between UC 1 and UC 2.
