I've just had similar problems. Make sure that Website Payments Pro is disabled if you're using Website Payments Standard (and vice versa).
Further note: If you're getting these messages while using WPS, it's worth checking the WPP configuration, even if WPP has been disabled. If the WPP host is set to 'live', then IPN responses will be sent to that host. The transaction will be unverified as the orignal IPN message would have been sent by the sandbox host.
