I don't want to display the navigation block on my Ubercart site, but it seems that this area is the only place where the 'Log out' link is displayed.

Is there a way to create a menu option that directs to mydomain.com/logout but make the link only visible for users who are currently logged in?

You can simply move that logout menu item from the navigation menu to somewhere else. Alternately, any menu item you make pointing to logout will only show up for logged in users.

Go to the admin/build/menus page and edit the Log out menu item under the Navigation menu. You can set it's parent item to be any other item, such as the Primary Links.
