Has anyone any experience running the jquery_update module with ubercart? Does it break anything in ubercart? Thanks in advance.

If you're worried about any module having an adverse effect on your site and you don't want to be in a position where you can't get back to a known working version you should really take a full backup and then test it out. Most modules can't irreparably break anything but it's good habit to make regular backups anyway.
