One of two things needs to happen. Either each store needs a separate account with PayPal (For some degree of separation; obviously you'd get the money from both.) or both sites need to share the order ids. The first option is probably the easiest, but I don't know enough about PayPal to give you more direction.

The second option is more complicated. It involves having a single Drupal installation running several sites on one database. You give the database tables a different prefix for the different sites, but give a few tables the same prefix so they'll be shared. For your situation, I'd only share the sequences table. If you shared the order tables, you'd see all of the orders on each site, and there's no way to differentiate between them.
